Generally Jquery is unobtrusive meaning that if the user (or search bot in the case of google) does not have javascript the content is still shown. It really depends on who is developing the site and if they know how to build javascript's correctly. The Jquery library makes it even easier for developers to develop javascript properly so the chances it is done right are better.
So in short it really depends on the developer but if it's in jquery you are more than likely fine.
